Wife getting GI distress at end of runs more than 45 minutes

Question for the group: my wife is getting GI distress -- upset stomach / indigestion / 'rumbly in the tumbly' -- after all of her runs greater than 45 minutes or so. No diarrhea, no gas, just a general malaise that lasts a number of hours. This is entirely new within the past two weeks or so.
She is not dehydrated (urine is clear), nor has she changed her eating or drinking habits. About the only change is that she has started pre-medicating with 200-400mg of ibuprofen less than an hour before she runs. The pre-medication is due to hip/back pain (subsequent to her ongoing chemotherapy regimen of herceptin every 3 weeks).
Any ideas from the team?
The chemo regimen is going to be finished by the end of February, so we will be able to rule chemo out at that time.
Final data point is that she has been bumping up her running mileage the past few weeks. Not that this is a new level of running -- she runs a couple of half-marathons a year -- but this GI-distress is getting repetitious. Initially she thought it was a one-off type thing, but it has persisted.

I am not or doctor and have not stayed at a holiday inn express but I would say this is problem "About the only change is that she has started pre-medicating with 200-400mg of ibuprofen less than an hour before she runs."
If I remember right ibuprofen does interfere with keeping yourself hydrated.
My only guess would be the ibuprofen. It always does a number on my stomach.
