They say no because they run a strap through the rear wheel to secure it (or so they say). I used TBT for IMCDA this year and sent my race wheels (with a rear disc) in a wheel bag (no extra charge) and put on deep dish training rims for the transport.
After IMLP, TBT told my brother he didn't need to take the wheel cover off to ship back home. Apparently, they CAN ship with wheel cover. I'd ask, at least.
I have shipped my bike several times with disk cover. My understanding is no disk wheels, but covers are OK. After one race I pulled the covers off and brought everything to the truck to ship back and was told by the head guy I need not bother taking the covers off. Haven't done it since.
Per advice above, I'd ask before arriving, but it shouldn't be a problem.
TBT has different folks working at each drop-off/pick-up spot, so I personally wouldn't count on there being flexible people at every location. I took my own covers off at Vineman, and I'm on their Ambassador Team!
